I went through a similar adjustment period with my step daughter in the first 2 years of dating my now Husband. She was 3.5yrs old when i came into her life and she was the same, she just wanted her Mum and Dad to live together as one happy family. I think this is a fairly normal feeling for kids of divorce/separation in the beginning.
I really think it is just a matter of time and reassurance that DP is not trying to take the place of Daddy. It might be worth your Ex also talking to the kids about it and reassuring me that your DP is a great guy and loves them very much and that he is OK with your DP being in their lives.
Also worth setting aside a fun activity (play centre?) that your DP can take your DS to on his own to get some 1:1 fun time together.
Sometimes adjustment with little kids just takes time and patience....
